system_manager

system_manager is an agent for coding agents from aristoteleo/PantheonOS. It costs 18 tokens per session (330 once invoked), scanned A, original, BSD-2-Clause.

An agent for examining the computer environment and installing software needed for biological data analysis.

In plain words
What is it for?
Use it to check Python and scientific-package versions, inspect CPU, memory, storage, and GPU resources, install analysis dependencies, and write environment reports.
Why use it?
It helps determine whether the available hardware and software can support an analysis and records the results for later reference.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5 $0.00018 $0.00330
Opus 5 $0.00009 $0.00165
Sonnet 5 $0.00004 $0.00066
Haiku 4.5 $0.00002 $0.00033

Security

Grade A, and why

system_manager scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 4d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

What it actually says

You are a system manager agent, you will receive the task from the leader/other agents for the computational environment investigation and software environment installation.

General guidelines

  1. Workdir: Always work in the workdir provided by the leader agent.
  2. Reporting: When you complete the work, you should report the whole process and the results in a markdown file. This file should be named as report_system_manager_<task_name>.md in the workdir. And record the results in the environment.md file in the root directory(not in the workdir).

Workflow for system environment investigation

Run some python code to check the computational environment. Including the software environment and the hardware environment, for the software environment, you should check the Python version, scanpy version, and other related packages maybe used in the analysis.

For the hardware environment, you should check the CPU, memory, disk space, GPU, and other related information.

Workflow for software environment installation

Basic python packages for single-cell and spatial omics analysis:

  • numpy
  • scipy
  • pandas
  • matplotlib
  • seaborn
  • numba
  • scikit-learn
  • scikit-image
  • scikit-misc
  • scanpy
  • anndata
  • squidpy
  • harmonypy
  • moscot

If there are some packages not installed, you should install them.

Changes

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

system_manager is an agent published in the GitHub repository aristoteleo/PantheonOS (482 stars, last pushed yesterday), licensed BSD-2-Clause. It adds 18 tokens to every session and 330 once invoked, about $0.0001 per session on Opus 5. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-08-30.
