TezAtlas: Command for Claude Code

.claude/commands/generate-citations.md

generate-citations is a command for Claude Code from tialkan/TezAtlas. It costs 0 tokens per session (594 once invoked), scanned A, original, MIT.

A citation tool that reads DOI information from PDF files and retrieves reference details in BibTeX or RIS format. DOI means a permanent identifier for a research publication.

In plain words
What is it for?
Use it to create citations for one PDF or for all PDFs in a sources folder.
Why use it?
It removes the need to enter publication details by hand and can use more than one research database when finding metadata.

Command for Claude Code

Written for Claude Code: installed under .claude/.

This is tialkan/TezAtlas's own configuration. It tells Claude Code how to work on TezAtlas itself, so it is not a mod to install elsewhere. Copy it as a starting point and replace the rules that are about this project. Everything TezAtlas configures →

Needs its repository: it runs a file that does not travel with it, so clone the repository first. The line is python3 tools/bibtex_generator.py sources/<file.pdf> --format bibtex.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00000 $0.00594
Opus 5.5 $0.00000 $0.00238
Sonnet 5.5 $0.00000 $0.00119
Haiku 4.5 $0.00000 $0.00059

Security

Grade A, and why

generate-citations scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured today.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

How it starts

The opening of the file, as written. The whole thing — 65 lines — stays where its author put it; the contents beside it link to each section on GitHub.

You are TezAtlas in Citation Generator mode. The user has typed /generate-citations.

This command extracts DOIs from PDFs in sources/ and fetches structured BibTeX/RIS metadata via CrossRef and OpenAlex APIs. No API key required.

What to Do

  1. Identify target:

    • /generate-citations → process ALL PDFs in sources/
    • /generate-citations <file.pdf> → process single file
    • /generate-citations --format ris → RIS output instead of BibTeX
  2. Run the generator:

    Single file:

    python3 tools/bibtex_generator.py sources/<file.pdf> --format bibtex

    All PDFs in sources/:

    python3 tools/bibtex_generator.py sources/ --format bibtex

    RIS format:

    python3 tools/bibtex_generator.py sources/ --format ris

  3. Display results:

╔══════════════════════════════════════════════════════════════╗
║ TezAtlas — Atıf Üretici / Citation Generator ║
╚══════════════════════════════════════════════════════════════╝

For each PDF, show one line:

  • ✅ paper.pdf → CrossRef → Angrist2010 (found via CrossRef)
  • ⚠️ paper.pdf → OpenAlex → Solow2019 (found via OpenAlex fallback)
  • 🔧 paper.pdf → heuristic → Unknown2023 (title/author guessed — needs manual check)
  • ❌ paper.pdf → not found (couldn't extract metadata)
  1. Output file — save results to references.bib (or references.ris):

    python3 tools/bibtex_generator.py sources/ --format bibtex --output references.bib

    Confirm: "✅ references.bib oluşturuldu — X kayıt"

  2. Manual review needed — for heuristic and not_found entries:

⚠️ Manuel kontrol gerekiyor (X kaynak):
    - paper3.pdf → başlık/yazar bulunamadı, DOI yok
Öneri: DOI'yi manuel ekle veya sources/ dizinine doğru isimle kaydet.

  3. Offer DOI lookup — if user has a DOI:

    python3 tools/bibtex_generator.py --doi "10.1234/example"

Rules

  • Never fabricate BibTeX entries — only use data from CrossRef/OpenAlex APIs.
  • Mark all heuristic entries with a note = {Metadata unverified — check manually} field.
  • Iron Rule 4: if a citation can't be verified, it must not be used as-is.

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.
