ai4science-studio: Instructions file for Codex

AGENTS.md

ai4science-studio AGENTS.md is an instructions file for Codex, OpenCode from AMDResearch/ai4science-studio. It costs 720 tokens per session, scanned A, original, MIT.

A repository instruction document for AI4Science Studio, a collection of recipes for running science models. It explains the project layout, the authoritative model files, supported domains, and validation commands.

In plain words
What is it for?
It helps agents locate model definitions, update the correct source files, regenerate the model index, and run fast or complete checks.
Why use it?
It gives coding agents the project rules they need before editing model manifests, examples, scripts, or documentation.

Written for Codex and OpenCode: the file is AGENTS.md. Also seen: reads .claude/ paths; mentions CLAUDE.md; mentions Claude Code.

This is AMDResearch/ai4science-studio's own configuration. It tells Codex and OpenCode how to work on ai4science-studio itself, so it is not a mod to install elsewhere. Copy it as a starting point and replace the rules that are about this project. Everything ai4science-studio configures →

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00720 $0.00720
Opus 5.5 $0.00288 $0.00288
Sonnet 5.5 $0.00144 $0.00144
Haiku 4.5 $0.00072 $0.00072

Security

Grade A, and why

ai4science-studio AGENTS.md scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 1mo ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

Agent entry point (Cursor, Claude Code, Codex, and similar)

AI4Science Studio is an agent-first recipe collection. There is no application build for the science models themselves — the contract is YAML manifests plus scripts.

Read first

  1. Root models.yaml — generated index of every model. Do not edit by hand; change <domain>/models/<slug>/model.yaml and run make fix.
  2. <domain>/models/<slug>/model.yaml — source of truth (HF id, license, recipes, env vars, hardware).
  3. This file, then domain skills under .cursor/skills/.

Layout

models.yaml
<domain>/models/<slug>/{model.yaml,README.md,recipes/,examples/}

Domains: earth_science/, material_science/, protein_folding/, healthcare/, physics_simulation/.

protein_folding/ is an empty placeholder until a model is added — keep the domain.

Validation (run this after any manifest or examples/ change)

make check # schema, index, scripts (bash -n + shellcheck errors), docs, preflight --dry-run
make check-fast # schema + index only (pre-commit)
make fix # regenerate models.yaml from */models/*/model.yaml

make check does not pull container images. It only checks that container_image looks like name:tag or *.sif. Install shellcheck for local error-severity lint (CI installs it).

Validators live in tools/ai4s_validate/ and return structured findings (importable). Future agent evals under evals/ should grade by calling the same library, not by scraping logs.

Adding a model

  1. Copy _template/ to <domain>/models/<slug>/.
  2. Fill README.md and model.yaml (include a short summary for the generated index).
  3. Add recipes and examples/ scripts (docker_run.sh, run_*, preflight_*.py with --dry-run, sbatch_*_amd.sh).
  4. Run make fix && make check.
  5. Do not commit checkpoints, datasets, or secrets.

Conventions

  • Hugging Face id org/model → directory org__model, unless a public name is documented in the model README.
  • No site-specific paths, partitions, node lists, or job IDs in committed examples/ or recipes/. make check flags /shared/<user>, /home/<user>, #SBATCH --partition= that is not YOUR_*, and strings that look like recorded SLURM job ids. Site values belong in gitignored .cluster-config.yaml.
  • Healthcare content is research/engineering only — no PHI, no clinical claims.
  • Capture lessons in .cursor/skills/ (SKILL.md for triggers, reference/ for long HPC notes) and a rule if the mistake is procedural.

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.
