medsci-skills: Instructions file for Codex

AGENTS.md

medsci-skills AGENTS.md is an instructions file for Codex, OpenCode from Aperivue/medsci-skills. It costs 283 tokens per session, scanned A, original, MIT.

A repository safety guide for a scientific code project that contains detectors and a protected collection of research papers. It tells coding agents which files they must not read or scan.

In plain words
What is it for?
It helps agents make safe changes to the project's skills, scripts, and tests while following its contribution and continuous-integration rules.
Why use it?
It prevents agents from contaminating tests or drawing unsupported conclusions by inspecting the project's held-out research material.

Written for Codex and OpenCode: the file is AGENTS.md. Also seen: mentions CLAUDE.md; mentions Claude Code; mentions Codex.

This is Aperivue/medsci-skills's own configuration. It tells Codex and OpenCode how to work on medsci-skills itself, so it is not a mod to install elsewhere. Copy it as a starting point and replace the rules that are about this project. Everything medsci-skills configures →

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00283 $0.00283
Opus 5.5 $0.00113 $0.00113
Sonnet 5.5 $0.00057 $0.00057
Haiku 4.5 $0.00028 $0.00028

Security

Grade A, and why

medsci-skills AGENTS.md scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 24d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

What it actually says

Working in this repository (Codex and other agents)

CLAUDE.md carries the same instruction for Claude Code, with its history. Codex reads this file, not that one, so the fence is repeated here.

_corpus/ — do not read it, do not run anything against it

_corpus/ is gitignored and may exist in a maintainer's working tree. Its heldout/ papers are a frozen test set: a number measured on them means no detector was written knowing these papers, and reading one in order to write or justify a change is how a detector comes to know it.

  • Do not open files under _corpus/.
  • Do not run a detector, grep, find, or any scan across it. Name directories (skills/, scripts/, tests/) instead of scanning the repository root, or exclude it explicitly (--exclude-dir=_corpus).
  • Do not cite a number derived from it as evidence for changing a detector.
  • If a task seems to require it, stop and ask. It almost certainly does not.

Everything else

CONTRIBUTING.md is the entry point: what to run before pushing (CI is the merge gate), the worktree discipline, and what a change is expected to ship with.

Changes

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.
