deep-reasoning-mcp: Instructions file for Claude Code

CLAUDE.md

deep-reasoning-mcp CLAUDE.md is an instructions file for Claude Code from mauriziomocci/deep-reasoning-mcp. It costs 1,529 tokens per session, scanned A, original, MIT.

A set of Claude Code instructions for developing deep-reasoning-mcp, a Python server for structured what-if analysis.

In plain words
What is it for?
Working on the deep-reasoning-mcp repository with uv, pytest, mypy, and Ruff.
Why use it?
It gives contributors the commands and project structure needed to install dependencies, run the server, test, type-check, format, and lint the code.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.01529 $0.01529
Opus 5 $0.00764 $0.00764
Sonnet 5 $0.00306 $0.00306
Haiku 4.5 $0.00153 $0.00153

Measured 10d ago against content hash d2228eb8e9e5, method: parsed. Prices are Anthropic first-party input rates as of 2026-09-11, from the pricing page.

Security

Grade A, and why

deep-reasoning-mcp CLAUDE.md scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 10d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

Architecture

Stack: Python 3.10+ | FastMCP (mcp SDK) | Pydantic 2.x | httpx (async HTTP) | asyncio

Package: deep_reasoning_mcp/

deep_reasoning_mcp/
  __init__.py # Package entry point, exports `mcp`
  server.py # MCP tool handlers (7 tools)
models.py # Pydantic input models, enums (AnalysisType, ExecutionMode, etc.)
tree.py # Reasoning tree construction and navigation helpers
  session.py # Session persistence to ~/.claude/deep-reasoning/
  prompts.py # Analysis-type-specific prompt engineering
llm.py # Anthropic API client with rate limiting (semaphore + cooldown)

Execution modes:

  • orchestrator (default without API key): server manages tree state and prompt structure, Claude Code performs the reasoning. Zero extra cost.
  • autonomous (default with API key): server calls the Anthropic API directly. Requires ANTHROPIC_API_KEY.

Tool workflow: deep_scan -> deep_explore (repeat) -> deep_synthesize

Session persistence: JSON files in ~/.claude/deep-reasoning/sessions/ with an index at ~/.claude/deep-reasoning/index.json.

Agent Rules

CRITICAL: Understand Before Implementing

Before writing any code, invest time in understanding the full context: how the existing system works, why it works that way, and what already exists. Read the affected files thoroughly. Never assume — verify in source code.

CRITICAL: Verify Before Asserting

Never present assumptions or hypotheses as verified facts. If something has not been verified in source code, say so explicitly. Unverified statements undermine credibility.

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.
