mcp-markdown-vault: Instructions file for Claude Code

CLAUDE.md

mcp-markdown-vault CLAUDE.md is an instructions file for Claude Code from wirux/mcp-markdown-vault. It costs 2,082 tokens per session, scanned A, original, MIT.

Repository instructions for a Dockerized MCP server that searches and edits Markdown knowledge bases such as Obsidian or Logseq folders. MCP is a standard way for AI clients to use external tools.

In plain words
What is it for?
Developing a Markdown knowledge-base server with semantic search, structured note editing, and workflow-state tracking.
Why use it?
It explains how to install, build, test, lint, and run the server, as well as where its main components belong.

This is wirux/mcp-markdown-vault's own configuration. It tells Claude Code how to work on mcp-markdown-vault itself, so it is not a mod to install elsewhere. Copy it as a starting point and replace the rules that are about this project. Everything mcp-markdown-vault configures →

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.02082 $0.02082
Opus 5 $0.01041 $0.01041
Sonnet 5 $0.00416 $0.00416
Haiku 4.5 $0.00208 $0.00208

Measured 7d ago against content hash 679b87e36045, method: parsed. Prices are Anthropic first-party input rates as of 2026-09-07, from the pricing page.

Security

Grade A, and why

mcp-markdown-vault CLAUDE.md scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 7d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

Project Overview

Headless, Dockerized TypeScript MCP (Model Context Protocol) server for markdown-based knowledge bases (Obsidian, Logseq, Dendron, Foam, or any folder of .md files). Provides semantic search, AST-based note editing, and workflow state tracking via stdio or SSE transport.

Development Commands

# Install dependencies
npm install

# Build (compiles to dist/, excludes test files)
npm run build

# Run all tests (318 tests across 31 files)
npm test

# Run a single test file
npx vitest run src/domain/errors/domain-errors.test.ts

# Run tests in watch mode
npm run test:watch

# Lint (type-check without emitting)
npm run lint

# Docker (uses pre-built image from ghcr.io)
docker compose up

Architecture

Clean Architecture with four layers:

  • src/domain/ — Domain errors, port interfaces (IFileSystemAdapter, IEmbeddingProvider, IVectorStore, IMarkdownRepository, IDiffService, ITemplateEngine), value objects (SafePath)
  • src/use-cases/ — Business logic: AST parsing/patching, chunking, scoring, retrieval, hybrid search, read-by-heading, bulk-read, frontmatter management, update-file, dry-run edit, create-from-template, workflow state, hints, fuzzy matching, wikilink resolution, vault indexing
  • src/infrastructure/ — Adapters: LocalFileSystemAdapter (fs/promises), OllamaEmbeddingProvider (REST), TransformersEmbeddingProvider (local @huggingface/transformers), InMemoryVectorStore (cosine similarity), MarkdownFileRepository (AST + frontmatter from file), UnifiedDiffService (unified diff via diff package), RegexTemplateEngine ({{key}} placeholder replacement)
  • src/presentation/ — 5 MCP tool bindings (createMcpServer()), transport layer (transport.ts: stdio/SSE selection, Express SSE app)

Entry point: src/index.ts — composition root, reads env vars, wires dependencies, selects transport.

Changes

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.
