scientific-figure-standards: Instructions file for Codex

AGENTS.md

scientific-figure-standards AGENTS.md is an instructions file for Codex, OpenCode from zzz20020612/scientific-figure-standards. It costs 693 tokens per session, scanned A, original, MIT.

Instructions for making scientific charts, maps, and other figures suitable for publication. They define required text and no-text versions, reusable templates, fonts, and output conventions.

In plain words
What is it for?
They help create or edit scientific plots, model-result charts, maps, raster visualizations, and manuscript figures using approved templates and export settings.
Why use it?
They prevent inconsistent figure styling and clarify how labels, legends, axes, and annotations must be handled when producing publication files.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00693 $0.00693
Opus 5 $0.00347 $0.00347
Sonnet 5 $0.00139 $0.00139
Haiku 4.5 $0.00069 $0.00069

Security

Grade A, and why

scientific-figure-standards AGENTS.md scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 10d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

Scientific Figure Standards

Use these instructions whenever this project involves scientific plotting, manuscript figures, model-result charts, maps, GeoTIFF/raster visualization, or publication exports.

Required First Question

Before creating or editing any figure, ask which output version is required unless already specified:

  • with_text: keep labels, units, tick labels, legends, colorbar labels, panel labels, and necessary annotations.
  • no_text: keep the same text objects and layout positions as with_text, but make text invisible/transparent. Do not delete labels, tick labels, legends, colorbar labels, panel labels, annotations, or map graticule labels if deletion changes spacing.
  • both: generate separate _with_text and _no_text outputs.

Template-First Rule

When the requested figure resembles an existing pattern, start from templates/ rather than re-creating the style from prose:

  • scatter_regression.py
  • scenario_bar.py
  • cumulative_distribution.py
  • broken_axis_bar.py
  • shap_swarm.py
  • global_raster_map.py

Hard Defaults

  • Use English figure text by default.
  • Use Arial first, with Helvetica and DejaVu Sans as fallbacks.
  • Use a white background.
  • Use complete axes/spines by default for ordinary scientific plots.
  • Use restrained, publication-style palettes; do not use rainbow, random, or default matplotlib colors when a house palette applies.
  • For world maps, show left-edge latitude labels and bottom-edge longitude labels; default ticks are xlocs=[-90, 0, 90] and ylocs=[90, 60, 30, 0, -30, -60, -90], with unrotated size-10 labels.
  • For no-text maps, keep those graticule labels as transparent placeholders.
  • For submission figures, export PNG at 300 dpi, TIFF at 300 dpi, and PDF by default.
  • Do not generate SVG by default unless explicitly requested or required by the target journal.
  • Use panel labels a, b, c without parentheses for multi-panel submission figures.
  • Use bbox_inches="tight" and facecolor="white" for saved figures.
  • Set svg.fonttype = "none" and pdf.fonttype = 42 before vector export.

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.
