run-scripts

A set of rules for model run scripts that standardize configurable settings, configuration summaries, required inputs, and portable file paths.

In plain words
What is it for?
Use it when creating or editing run_*.sh or run_*.py files with environment-controlled parameters, outputs, checkpoints, or data directories.
Why use it?
It makes scripts easier to reuse across machines and causes missing required settings to fail with an understandable message.

Per session 0 Nothing until a file matches its globs; then the whole rule loads.
When invoked 599 The whole file, excluding the scripts and references it only reads on demand.
Security scan A 0 findings. Scan, not verified.
Origin original No closer match found in the catalogue.
Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5 $0.00000 $0.00599
Opus 5 $0.00000 $0.00300
Sonnet 5 $0.00000 $0.00120
Haiku 4.5 $0.00000 $0.00060

Security

Grade A, and why

run-scripts scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured yesterday.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

Run script conventions

When creating or editing run_*.sh or run_*.py under any model's examples/ directory:

Required patterns

  1. Env-var defaults — Every user-configurable parameter must be overridable via an environment variable with a sensible default:

    SC_STEPS="${SC_STEPS:-6}"

    steps = int(os.environ.get("SC_STEPS", "6"))

  2. Config summary — Print all effective settings before the main run:

    echo "=== Configuration ==="
    echo "  Steps:  $SC_STEPS"
    echo "  Output: $SC_OUTPUT"

  3. Fail on missing required inputs — If a variable is required (no default), exit with a clear message:

    : "${ORBIT2_ROOT:?Set ORBIT2_ROOT to the ORBIT-2 clone directory}"

  4. No site-specific paths — including in defaults — Paths to checkpoints, data, and output directories must come from env vars. Critically, the default values for those env vars must also be free of site-specific paths (usernames, cluster-specific mount points like /shared/username, /scratch/...). This is the most common mistake: the logic is portable, but a site-specific path is baked into the default.

    Wrong:

    SC_OUTPUT="${SC_OUTPUT:-/shared/username/models/StormCast/outputs/pred.zarr}"

    Right — derive from a user-set base, or require the user to set it:

    # Option A: derive from AI4S_SHARED_DIR (user sets this for their site)
    SC_OUTPUT="${SC_OUTPUT:-${AI4S_SHARED_DIR:-}/models/StormCast/outputs/pred.zarr}"

    # Option B: no default — require it
    : "${SC_OUTPUT:?Set SC_OUTPUT to your desired output path}"

  5. Shebang line — Shell scripts: #!/usr/bin/env bash with set -euo pipefail. Python scripts: #!/usr/bin/env python3.

  6. chmod +x — All scripts must be executable.

Naming

  • Use the model's env-var prefix consistently (e.g. SC_* for StormCast, ORBIT2_* for ORBIT-2, MG_* or bare names for MatterGen).
  • Name scripts run_<task>.sh or run_<task>.py where task is inference, train, ensemble, generation, etc.

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

run-scripts is a cursor rule published in the GitHub repository AMDResearch/ai4science-studio (4 stars, last pushed 1mo ago), licensed MIT. It costs nothing until one of its globs matches a file; then it loads 599 tokens. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-08-31.
