paper-research

paper-research is a skill for Claude Code from Geek96/paper-research-skill. It costs 59 tokens per session (687 once invoked), scanned A, original, MIT.

A workflow for taking academic papers from discovery through download, Zotero import, and structured Obsidian notes.

In plain words
What is it for?
Use it for literature research, batch paper processing, topic indexes, per-paper notes, and Dataview metadata. It depends on configured search, Zotero, and Obsidian tools.
Why use it?
It provides one process for turning a collection of papers into an organised research library and knowledge base.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00059 $0.00687
Opus 5 $0.00030 $0.00344
Sonnet 5 $0.00012 $0.00137
Haiku 4.5 $0.00006 $0.00069

Security

Grade A, and why

paper-research scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 11d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

Paper Research Pipeline

Overview

Orchestrates the full academic paper workflow: search/download → Zotero import → Obsidian output. Guides the user through each stage and calls the appropriate sub-skills. Each sub-skill can also be used standalone.

Required Setup

Install all dependencies before running:

MCP tools (configure in Claude Code MCP settings):

# paper-search-mcp
npx -y @smithery/cli install @openags/paper-search-mcp --client claude

# mcp-zotero (supports DOI import + Unpaywall open access)
# See: https://github.com/Xevos117/mcp-zotero

# mcp-obsidian
# See: https://github.com/MarkusPfundstein/mcp-obsidian

Skill (for wiki mode only):

npx skills add AgriciDaniel/claude-obsidian

Sub-skills

Sub-skill Purpose Standalone?
paper-fetch Search + select + download papers
paper-zotero Import to Zotero library
paper-note Structured Obsidian note per paper
paper-moc Topic MOC index page
paper-wiki Karpathy cumulative wiki
paper-dataview YAML frontmatter for Dataview queries

Pipeline Flow

Stage 1 — Fetch Call paper-fetch. Present candidate list. Wait for user selection.

Stage 2 — Import Call paper-zotero with selected papers. Confirm import to Zotero.

Stage 3 — Obsidian Output Ask the user: "Which Obsidian output would you like? (choose one or more)"

  • A) Single notes — one structured note per paper (paper-note)
  • B) Topic index — MOC page aggregating papers (paper-moc)
  • C) Wiki — Karpathy cumulative wiki entries (paper-wiki)
  • D) Dataview metadata — YAML frontmatter for queries (paper-dataview)
  • E) Skip Obsidian — Zotero only

paper-dataview runs automatically alongside A, B, or C unless user opts out.

Quick Mode

If user provides a DOI list directly, skip the search step and go straight to Stage 2.

Example Interactions

"Research the latest papers on RAG for code generation" → Keyword search → present list → user selects → import to Zotero → ask Obsidian preference

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

paper-research is a skill published in the GitHub repository Geek96/paper-research-skill (21 stars, last pushed 2mo ago), licensed MIT. It adds 59 tokens to every session and 687 once invoked, about $0.0003 per session on Opus 5. A static security scan graded it A with 0 findings.
