doctor

doctor is a command for Claude Code from Michael-OvO/obsidian-knowledge-agent. It costs 21 tokens per session (212 once invoked), scanned A, original, MIT.

A vault health checker for Obsidian, a note-taking app that stores linked notes as files. It looks for broken links, isolated notes, missing metadata, unfinished placeholders, and canvas links to missing files.

In plain words
What is it for?
Use it to inspect a vault or folder, review grouped problems, and decide which suggested fixes to approve.
Why use it?
It reveals structural and incomplete-content problems that are easy to miss when a vault grows. It also separates proposed repairs from changes that require your approval.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00021 $0.00212
Opus 5 $0.00010 $0.00106
Sonnet 5 $0.00004 $0.00042
Haiku 4.5 $0.00002 $0.00021

Measured 9d ago against content hash e08ac5499a53, method: parsed. Prices are Anthropic first-party input rates as of 2026-09-08, from the pricing page.

Security

Grade A, and why

doctor scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 9d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

What it actually says

Run a health check over the vault (or the folder in $ARGUMENTS) and report a clean summary.

  1. Broken wikilinks — run the bundled scripts/validate_links.py on the target.
  2. Orphans — notes that nothing links to and that link to nothing (ignore indexes and dashboards).
  3. Frontmatter — notes missing the minimum (tags, created) or with malformed YAML.
  4. Stubs & placeholders# … — MISSING notes and near-empty notes.
  5. Canvas — any .canvas file whose file nodes point at files that no longer exist.

Report the findings grouped, with counts and the worst offenders named. Then propose concrete fixes and apply them only with my approval — never delete anything without asking.

Changes

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

doctor is a command published in the GitHub repository Michael-OvO/obsidian-knowledge-agent (206 stars, last pushed 2mo ago), licensed MIT. It adds 21 tokens to every session and 212 once invoked, about $0.0001 per session on Opus 5. A static security scan graded it A with 0 findings.
