ensembl-compara-gene-tree

ensembl-compara-gene-tree is a skill for Claude Code, Codex from agentlas-ai/agentlas-desktop. It costs 36 tokens per session (210 once invoked), scanned A, original, Apache-2.0.

A workflow for retrieving a versioned Ensembl Compara gene tree for a living species and a chosen gene. Ensembl Compara is a database that compares genes across species.

In plain words
What is it for?
It helps prepare an extant gene tree for comparative analysis while preserving the boundary that it does not produce ancestral sequences.
Why use it?
It keeps the provider version and tree source traceable and helps prevent duplicated or split genes from being mistaken for one-to-one counterparts.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00036 $0.00210
Opus 5.5 $0.00014 $0.00084
Sonnet 5.5 $0.00007 $0.00042
Haiku 4.5 $0.00004 $0.00021

Security

Grade A, and why

ensembl-compara-gene-tree scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 1mo ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

What it actually says

Ensembl Compara gene tree

  1. Resolve one extant Ensembl stable gene ID and reference species.
  2. Ask which extant NCBI taxon should prune the returned tree and whether protein or cDNA is required.
  3. Call build_comparative_genomics_gene_tree and retain both the Ensembl data-release Source and gene-tree Source.
  4. Inspect duplication and gene-split nodes before treating any sequence as a one-to-one ortholog.
  5. Treat the provider alignment and rooted gene tree as inferred, not observed ancestry.
  6. The root is the MRCA of the returned extant lineages. Never rename it as a named extinct terminal species.
  7. If the user needs publication-grade ASR, create a later local alignment/model/topology sensitivity plan. This workflow does not emit ancestral sequences.
Changes

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

ensembl-compara-gene-tree is a skill published in the GitHub repository agentlas-ai/agentlas-desktop (6 stars, last pushed yesterday), licensed Apache-2.0. It adds 36 tokens to every session and 210 once invoked, about $0.0001 per session on Opus 5.5. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-09-04.
