critique-bio-manuscript

critique-bio-manuscript is a skill for Claude Code from CHENyiru3/AI-Skills-Collections. It costs 33 tokens per session (285 once invoked), scanned A, original, MIT.

A peer-review aid for bioinformatics manuscripts. Bioinformatics uses computing to study biological data; this aid checks whether a paper's methods and evidence support its claims.

In plain words
What is it for?
Use it to produce a structured review with major methodological comments and minor presentation comments. It examines baselines, train/test splits, biological ground truths, and limitations.
Why use it?
It helps expose weak comparisons, accidental data leakage, missing biological validation, and unaddressed limitations before submission or publication.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00033 $0.00285
Opus 5.5 $0.00013 $0.00114
Sonnet 5.5 $0.00007 $0.00057
Haiku 4.5 $0.00003 $0.00028

Security

Grade A, and why

critique-bio-manuscript scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 6d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

What it actually says

Bioinformatics Peer Review Assistant

I am acting as a peer reviewer for the manuscript provided in $ARGUMENTS. Your task is to assist me in critiquing the methodology and results. You are NOT writing the paper; you are tearing it down constructively.

Evaluate the manuscript against the following strict criteria and generate a markdown report:

  1. Baseline Comparisons: Does the manuscript compare its novel method against the current state-of-the-art benchmarks? Flag if it only compares against outdated models.
  2. Data Leakage: Critically examine the train/test splits. Is there any evidence that spatial coordinates or highly correlated single-cell profiles leaked across the training boundary?
  3. Biological Validation: Does the paper rely solely on in silico metrics (like AUROC or RMSE), or does it validate the findings against known biological ground truths (e.g., known TCR binding affinities, established regulatory pathways)?
  4. Limitations: Did the authors adequately address the limitations of their approach?

Format the output as a formal reviewer critique: Major Comments (methodological flaws) and Minor Comments (typos, graph formatting).

Changes

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

critique-bio-manuscript is a skill published in the GitHub repository CHENyiru3/AI-Skills-Collections (1 stars, last pushed 7d ago), licensed MIT. It adds 33 tokens to every session and 285 once invoked, about $0.0001 per session on Opus 5.5. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-10-02.
