Getting it into your agent
One page per mod, every tool's command on it. A separate URL per tool would split the same page into five that compete with each other.

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.
| Model | Per session | Once invoked |
|---|---|---|
| Fable 5.1 | $0.00201 | $0.01098 |
| Opus 5.5 | $0.00080 | $0.00439 |

Grade A, and why
gigwa-qc-triage scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 2mo ago.
A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.
Nothing flagged
None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.
How it starts
The opening of the file, as written. The whole thing — 77 lines — stays where its author put it; the contents beside it link to each section on GitHub.
Gigwa QC triage
Overview
Vet an already-imported variant set and return a go/no-go verdict for downstream
analysis. Runs the same read-only QC tools as the import skill, minus the import, then
turns the numbers into a recommendation. Drives the gigwa-mcp MCP server's qc_* and
audit_import_quality tools.
When to use vs gigwa-import-and-qc
- This skill — the data is already in Gigwa; you just need to know if it's trustworthy.
- gigwa-import-and-qc — you still need to load the data first (it imports, then runs exactly these QC steps).
Prerequisites
- The
gigwa-mcpserver is connected; read-only, so anonymous access on a public instance is fine. - A
variant_set_db_id(MODULE§project§run) fromlist_variant_sets()(or the gigwa-explore-instance skill).
Step-by-step workflow
Run each step on the same variant_set_db_id, noting the flag to watch:
qc_call_rate(variant_set_db_id)— overall call rate and the worst samples/markers (writescall_rate_samples.csv,call_rate_markers.csv). Watch: entities far below themin_*_call_ratedefaults (0.5).qc_heterozygosity(variant_set_db_id)— per-sample observed heterozygosity; heed the high-Ho warning (contamination, off-types, or a het-miscoding import).qc_duplicate_accessions(variant_set_db_id)— clones / mislabelled duplicates via pairwise IBS (writesduplicate_pairs.csv,duplicate_groups.csv).qc_maf_filter(variant_set_db_id)— how many markers a MAF/missingness filter would drop (defaultmaf_threshold=0.05,max_missing=0.5).audit_import_quality(variant_set_db_id)— confirm there is no genotype-encoding artifact (writesimport_quality_scan.csv).
Verdict rubric
Turn the numbers into one of three calls (see references/qc-thresholds.md for the table):
- GO — call rates healthy, no Ho outlier cluster, few/no unexpected duplicates, MAF filter drops a reasonable fraction, audit OK.
- GO WITH CAVEATS — usable after dropping the worst samples/markers or de-duplicating; state exactly what to remove.
- NO-GO — audit BROKEN/SUSPECT, pervasive low call rate, or an implausible heterozygosity/monomorphic profile → fix the import (see gigwa-import-and-qc) before any diversity analysis.
What ships with it
1 file beside SKILL.md in the same directory: the scripts, references and assets a skill reads on demand. Not counted in the per-session cost; read them before you install if any of them is executable.
What this file has done since we first saw it
Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

gigwa-qc-triage is a skill published in the GitHub repository gkanogiannis/Gigwa-MCP (0 stars, last pushed 1mo ago), licensed Apache-2.0. It adds 201 tokens to every session and 1,098 once invoked, about $0.0008 per session on Opus 5.5. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-08-31.
