bioinformatics

bioinformatics is a skill for Claude Code from itallstartedwithaidea/agent-skills. It costs 36 tokens per session (1,376 once invoked), scanned A, original, MIT.

Computational biology workflows for analysing DNA, RNA, proteins, and biological experiments. They use tools such as BioPython and Scanpy to turn raw data into interpretable results.

In plain words
What is it for?
Sequence analysis, protein structure prediction, variant analysis, single-cell RNA sequencing, gene-regulation studies, protein interactions, and pathway enrichment—the process of finding biological processes linked to changed genes.
Why use it?
Biological experiments can produce measurements for thousands of genes or cells, making manual analysis impractical. Reproducible pipelines provide consistent steps for cleaning, comparing, and interpreting the data.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00036 $0.01376
Opus 5 $0.00018 $0.00688
Sonnet 5 $0.00007 $0.00275
Haiku 4.5 $0.00004 $0.00138

Security

Grade A, and why

bioinformatics scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 7d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

Description

Bioinformatics provides computational biology workflows for sequence analysis, protein structure prediction, single-cell RNA-seq with Scanpy, gene regulatory network inference, and pathway enrichment analysis. The agent generates reproducible analysis pipelines using BioPython, Scanpy, and standard bioinformatics tools, following community best practices for each analysis type.

Modern biology generates data faster than biologists can analyze it. A single-cell RNA-seq experiment produces expression profiles for tens of thousands of cells, each with thousands of genes measured. This skill encodes the standard analysis pipelines that transform raw sequencing data into biological insights: quality control, normalization, dimensionality reduction, clustering, differential expression, and pathway enrichment.

The skill extends beyond transcriptomics to genomics (variant calling, annotation), proteomics (sequence analysis, domain prediction), and systems biology (gene regulatory networks, protein-protein interactions). Each pipeline is parameterized, documented, and reproducible—the same inputs always produce the same outputs.

Use When

  • Analyzing single-cell RNA-seq data with Scanpy
  • Performing sequence alignment or homology searches
  • Building gene regulatory network models
  • Running pathway enrichment analysis (GO, KEGG)
  • Processing FASTA/FASTQ files with BioPython
  • Predicting protein structure or function from sequence

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

bioinformatics is a skill published in the GitHub repository itallstartedwithaidea/agent-skills (37 stars, last pushed 4mo ago), licensed MIT. It adds 36 tokens to every session and 1,376 once invoked, about $0.0002 per session on Opus 5. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-08-30.
