ALCHEMI Toolkit is a Python framework that uses GPUs to run atomic simulations and train machine-learned models for chemistry and materials science. Researchers and developers use it for molecular dynamics, geometry relaxation, and model training across one or multiple GPUs. Its catalogue add-ons guide coding agents in using the toolkit’s APIs and repository conventions.
Getting it into your agent
One page per mod, every tool's command on it. A separate URL per tool would split the same page into five that compete with each other.

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

Grade A, and why
nvalchemi-mep scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 17d ago.
A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.
Nothing flagged
None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.
How it starts
The opening of the file, as written. The whole thing — 226 lines — stays where its author put it; the contents beside it link to each section on GitHub.
nvalchemi Minimum-Energy Paths (MEP)
Overview
nvalchemi.dynamics.mep provides tools for computing minimum-energy paths
between reactant and product structures. A path is an ordered band of
structures called images. Many paths are optimized together in one Batch:
every image is one graph, and the images of a path share a group_layout
group. NEB is currently the only path-optimization method.
Details (force equations, method signatures, a full manual-hooks example)
live in docs/userguide/dynamics_mep.md. The end-to-end workflow (IDPP,
climbing-image NEB with AIMNet2-rxn, diagnostics CSV) is
examples/advanced/11_batched_neb.py. Upstream skills:
nvalchemi-data-structures (Batch, group_layout),
nvalchemi-dynamics-api (FIRE2, FusedStage), and
nvalchemi-dynamics-hooks (hook stages and ordering).
from nvalchemi.dynamics.mep import (
NEB,
ClimbingImageConfig,
IDPPModel,
interpolate_paths,
prepare_idpp_targets,
validate_paths,
)
Build the initial paths
Endpoints are two Batches: graph i of initial and graph i of final
define path i. Atoms must match by index (same atomic numbers, same order).
import torch
from nvalchemi.data import Batch
initial = Batch.from_data_list(reactants, device=device)
final = Batch.from_data_list(products, device=device)
paths = interpolate_paths(
initial,
final,
num_images=10, # total images per path, endpoints included; or one per path
remove_translation_and_rotation=True, # optional rigid alignment first
fit_mask=initial.atomic_numbers > 1, # optional: fit on heavy atoms only
)
validate_paths(paths) # >= 3 images per path, matching atoms/cell/pbc
interpolate_paths drops fields that no longer apply (forces, energy,
velocities, stress, embeddings, ...). Reinitialize them before any
optimizer run, as the example's initialize_dynamics_fields does:
def initialize_dynamics_fields(batch: Batch) -> None:
batch.energy = torch.zeros(
batch.num_graphs, 1, dtype=batch.positions.dtype, device=batch.device
)
batch.forces = torch.zeros_like(batch.positions)
batch.velocities = torch.zeros_like(batch.positions)
What this file has done since we first saw it
Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

nvalchemi-mep is a skill published in the GitHub repository NVIDIA/nvalchemi-toolkit (192 stars, last pushed yesterday), licensed Apache-2.0. It adds 106 tokens to every session and 2,438 once invoked, about $0.0004 per session on Opus 5.5. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-10-03.
