Getting it into your agent
One page per mod, every tool's command on it. A separate URL per tool would split the same page into five that compete with each other.

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.
| Model | Per session | Once invoked |
|---|---|---|
| Fable 5.1 | $0.00087 | $0.01792 |
| Opus 5.5 | $0.00035 | $0.00717 |
| Sonnet 5.5 | $0.00017 | $0.00358 |
| Haiku 4.5 | $0.00009 | $0.00179 |
Grade A, and why
pubchem-guide scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 9d ago.
A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.
Nothing flagged
None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.
How it starts
The opening of the file, as written. The whole thing — 64 lines — stays where its author put it; the contents beside it link to each section on GitHub.
Scope
PubChem aggregates what depositors submit: compound records with computed properties, GHS classifications from regulators and companies, bioassay results from screening centers and from papers extracted by curated databases, and cross-references. Keyless. It reports what was deposited and computes nothing for a structure it has no record of.
Hand off to a sibling source when the question needs:
- article text or abstracts behind the PubMed IDs these tools return → a literature server
- curated potency comparisons, standardized per measurement type and target → a medicinal-chemistry bioactivity database
- approved-drug labels, adverse events, or drug–drug interactions → a drug regulatory or drug-label source
- protein function, sequence, or 3D protein structure behind a target accession → a protein knowledgebase or structure database
Identifiers
- CID — from
pubchem_search_compoundsin identifier mode. Besides names, SMILES, InChI, and InChIKey, a CAS Registry Number resolves as a name (67-64-1→ acetone, CID 180). - Salt and parent are separate CIDs. "metformin" resolves to CID 4091 and "metformin hydrochloride" to CID 14219. Each carries its own assay data; nothing merges them.
- AID — from
pubchem_search_assays(by target), or the AID on any bioactivity row or target entry. - NCBI Gene ID — from a compound's target entries (
GeneID:5743in the target kind ofpubchem_get_compound_interactions) or the target Gene ID on apubchem_get_bioactivityrow from a targeted assay (rows from untargeted screens carry none).pubchem_search_assaysreturns AIDs only, never Gene IDs. - Protein accession (UniProt) — from the targets of an assay summary (
pubchem_get_summary), or the target accession on a bioactivity row. - Gene symbol —
pubchem_search_assayswants the official symbol (PTGS2); an alias such asCOX-2matches nothing. Gene and protein summaries list aliases and the species once you hold the Gene ID or accession. - Taxonomy ID — from a gene or protein summary.
What this file has done since we first saw it
Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

pubchem-guide is a skill published in the GitHub repository cyanheads/pubchem-mcp-server (12 stars, last pushed 9d ago), licensed Apache-2.0. It adds 87 tokens to every session and 1,792 once invoked, about $0.0003 per session on Opus 5.5. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-10-29.
