medsci-agent: Skill for OpenCode

.opencode/skills/hypothesis-generation/SKILL.md

hypothesis-generation is a skill for OpenCode from omar-A-hassan/medsci-agent. It costs 20 tokens per session (308 once invoked), scanned A, original, MIT.

A structured method for turning research observations into testable explanations. It uses an “if, then, because” format and checks whether an experiment could disprove the idea.

In plain words
What is it for?
Use it after data analysis or literature searches to propose hypotheses, design experiments, choose controls, and plan statistical tests.
Why use it?
It helps turn interesting patterns into clear research questions instead of vague theories.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00020 $0.00308
Opus 5 $0.00010 $0.00154
Sonnet 5 $0.00004 $0.00062
Haiku 4.5 $0.00002 $0.00031

Security

Grade A, and why

hypothesis-generation scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 12d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

What it actually says

Hypothesis Generation

When to Use

  • After exploratory data analysis reveals interesting patterns
  • When literature review suggests novel connections
  • During target discovery or drug repositioning
  • When designing experiments

Framework

1. Observation Phase

  • What pattern or signal was observed?
  • What is the data source and quality?
  • Is it reproducible or a single observation?

2. Context Phase

  • What does existing literature say?
  • Are there known mechanisms that could explain the observation?
  • What are related findings in adjacent fields?

3. Hypothesis Formulation

Use the IF-THEN-BECAUSE format:

  • IF [specific intervention or condition]
  • THEN [measurable outcome]
  • BECAUSE [proposed mechanism]

4. Testability Assessment

  • Is the hypothesis falsifiable?
  • What experiment would test it?
  • What controls are needed?
  • What statistical test would evaluate results?

5. Impact Assessment

  • If confirmed, what would change?
  • Who benefits?
  • What is the next step?

Tools to Support

  • differential_expression → discover gene-level signals
  • gene_set_enrichment → find pathway-level patterns
  • search_pubmed → validate against literature
  • search_clinical_trials → check if already being tested
Changes

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

hypothesis-generation is a skill published in the GitHub repository omar-A-hassan/medsci-agent (18 stars, last pushed 5d ago), licensed MIT. It adds 20 tokens to every session and 308 once invoked, about $0.0001 per session on Opus 5. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-08-30.
