cbioportal-database

cbioportal-database is a skill for Claude Code, Codex from LeonChaoX/qinyan-academic-skills. It costs 57 tokens per session (3,472 once invoked), scanned A, original, MIT.

A programming interface for cBioPortal, a public database of cancer studies and patient genomic data. It provides mutations, gene activity, DNA changes, survival information, and clinical records from many studies.

In plain words
What is it for?
Use it to measure how often genes are mutated or amplified, find genes that change together, compare patient outcomes, and examine genomic profiles.
Why use it?
It avoids manually collecting and comparing cancer genomics data from separate studies and web pages. Developers can query consistent data for specific genes, cancer types, and patient groups.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

Opus 5 $0.00028 $0.01736

Security

Grade A, and why

cbioportal-database scanned grade A with 1 finding against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 8d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

cBioPortal Database

Overview

cBioPortal for Cancer Genomics (https://www.cbioportal.org/) is an open-access resource for exploring, visualizing, and analyzing multidimensional cancer genomics data. It hosts data from The Cancer Genome Atlas (TCGA), AACR Project GENIE, MSK-IMPACT, and hundreds of other cancer studies — covering mutations, copy number alterations (CNA), structural variants, mRNA/protein expression, methylation, and clinical data for thousands of cancer samples.

Key resources:

When to Use This Skill

Use cBioPortal when:

  • Mutation landscape: What fraction of a cancer type has mutations in a specific gene?
  • Oncogene/TSG validation: Is a gene frequently mutated, amplified, or deleted in cancer?
  • Co-mutation patterns: Are mutations in gene A and gene B mutually exclusive or co-occurring?
  • Survival analysis: Do mutations in a gene associate with better or worse patient outcomes?
  • Alteration profiles: What types of alterations (missense, truncating, amplification, deletion) affect a gene?
  • Pan-cancer analysis: Compare alteration frequencies across cancer types
  • Clinical associations: Link genomic alterations to clinical variables (stage, grade, treatment response)
  • TCGA/GENIE exploration: Systematic access to TCGA and clinical sequencing datasets

Core Capabilities

1. cBioPortal REST API

Base URL: https://www.cbioportal.org/api

The API is RESTful, returns JSON, and requires no API key for public data.

import requests

HEADERS = {"Accept": "application/json", "Content-Type": "application/json"}

def cbioportal_get(endpoint, params=None):

    response = requests.get(url, params=params, headers=HEADERS)
    response.raise_for_status()
    return response.json()

def cbioportal_post(endpoint, body):
    url = f"{BASE_URL}/{endpoint}"
    response = requests.post(url, json=body, headers=HEADERS)
    response.raise_for_status()
    return response.json()

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

cbioportal-database is a skill published in the GitHub repository LeonChaoX/qinyan-academic-skills (880 stars, last pushed 1mo ago), licensed MIT. It adds 57 tokens to every session and 3,472 once invoked, about $0.0003 per session on Opus 5. A static security scan graded it A with 1 finding (makes network calls). No closer match exists in the catalogue, so it is treated as the original; first seen 2026-09-03.
