alterlab-cbioportal

alterlab-cbioportal is a skill for Claude Code from AlterLab-IEU/AlterLab-Academic-Skills. It costs 196 tokens per session (4,267 once invoked), scanned A, a copy of cbioportal-database, MIT.

A programming interface to cBioPortal, an open resource for exploring cancer genomics studies. It provides mutations, DNA copy-number changes, gene activity, structural variants, and patient clinical and survival data.

In plain words
What is it for?
Use it to measure how often genes are altered, compare co-occurring mutations, study gene activity, inspect cancer samples, and analyse links between genomic changes and survival.
Why use it?
It removes the need to download and combine different cancer study datasets before comparing them. It helps relate molecular changes to cancer types, patient details, and outcomes.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00196 $0.04267
Opus 5 $0.00098 $0.02133
Sonnet 5 $0.00039 $0.00853
Haiku 4.5 $0.00020 $0.00427

Security

Grade A, and why

alterlab-cbioportal scanned grade A with 1 finding against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 8d ago.

The scan reads SKILL.md. This mod also ships 1 executable file (scripts/query_cbioportal.py), listed below but not scanned — reading those needs a real analyzer, not pattern matching.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

cBioPortal Database

Overview

cBioPortal for Cancer Genomics (https://www.cbioportal.org/) is an open-access resource for exploring, visualizing, and analyzing multidimensional cancer genomics data. It hosts data from The Cancer Genome Atlas (TCGA), AACR Project GENIE, MSK-IMPACT, and hundreds of other cancer studies — covering mutations, copy number alterations (CNA), structural variants, mRNA/protein expression, methylation, and clinical data for thousands of cancer samples.

Key resources:

When to Use This Skill

Use cBioPortal when:

  • Mutation landscape: What fraction of a cancer type has mutations in a specific gene?
  • Oncogene/TSG validation: Is a gene frequently mutated, amplified, or deleted in cancer?
  • Co-mutation patterns: Are mutations in gene A and gene B mutually exclusive or co-occurring?
  • Survival analysis: Do mutations in a gene associate with better or worse patient outcomes?
  • Alteration profiles: What types of alterations (missense, truncating, amplification, deletion) affect a gene?
  • Pan-cancer analysis: Compare alteration frequencies across cancer types
  • Clinical associations: Link genomic alterations to clinical variables (stage, grade, treatment response)
  • TCGA/GENIE exploration: Systematic access to TCGA and clinical sequencing datasets

Core Capabilities

1. cBioPortal REST API

Base URL: https://www.cbioportal.org/api

The API is RESTful, returns JSON, and requires no API key for public data.

import requests

BASE_URL = "https://www.cbioportal.org/api"
HEADERS = {"Accept": "application/json", "Content-Type": "application/json"}

def cbioportal_get(endpoint, params=None):
    url = f"{BASE_URL}/{endpoint}"
    response = requests.get(url, params=params, headers=HEADERS)
    response.raise_for_status()
    return response.json()

def cbioportal_post(endpoint, body):
    url = f"{BASE_URL}/{endpoint}"
    response = requests.post(url, json=body, headers=HEADERS)
    response.raise_for_status()
    return response.json()

Changes

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

alterlab-cbioportal is a skill published in the GitHub repository AlterLab-IEU/AlterLab-Academic-Skills (66 stars, last pushed 7d ago), licensed MIT. It adds 196 tokens to every session and 4,267 once invoked, about $0.0010 per session on Opus 5. A static security scan graded it A with 1 finding (makes network calls). It is 86% identical to cbioportal-database, differing in 92 lines, and is treated as a copy.
