tooluniverse-protein-modification-analysis

tooluniverse-protein-modification-analysis is a skill for Claude Code from mims-harvard/ToolUniverse. It costs 142 tokens per session (4,101 once invoked), scanned A, original, Apache-2.0.

A protein post-translational modification analysis tool for changes made to proteins after they are produced, such as phosphorylation, ubiquitination, acetylation, glycosylation, and methylation. It combines modification sites with enzymes, motifs, interactions, functional effects, and experimental evidence.

In plain words
What is it for?
Use it to annotate modification sites, identify enzymes, assess functional consequences, inspect protein forms and motifs, and find supporting experiments.
Why use it?
It connects a modification site with the biological context needed to interpret it, since the same change can have different effects in different cells. This reduces the risk of treating a listed site as automatically activating or harmful.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00142 $0.04101
Opus 5.5 $0.00057 $0.01640
Sonnet 5.5 $0.00028 $0.00820
Haiku 4.5 $0.00014 $0.00410

Security

Grade A, and why

tooluniverse-protein-modification-analysis scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 8d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

Protein Post-Translational Modification Analysis

Comprehensive PTM analysis using iPTMnet (primary), ProtVar (functional context), UniProt (baseline), STRING (interactions), ELM (linear motifs), and MassIVE/ProteomeXchange (experimental data).

iPTMnet is down (checked 2026-10-08). Its REST API has answered HTTP 503 to every request since at least 2026-09-20 while the website stays up, so every iPTMnet_* call below currently returns that error. Try one call; if it is a 503, use the fallbacks given in each phase -- UniProt_get_ptm_processing_by_accession for modified residues (with the modifying enzyme where curated), OmniPath_get_enzyme_substrate for enzyme-substrate pairs, EBIProteins_get_proteomics_ptm for mass-spectrometry evidence. Nothing replaces iPTMnet's proteoform and PTM-dependent-interaction data; say so in the report rather than filling the gap.

LOOK UP DON'T GUESS

  • PTM sites/enzymes: iPTMnet_get_ptm_sites
  • Functional consequence: ProtVar_get_function + iPTMnet_get_ptm_ppi
  • Proteoforms: iPTMnet_get_proteoforms
  • Linear motifs: ELM_get_instances

COMPUTE, DON'T DESCRIBE

When analysis requires computation (statistics, data processing, scoring, enrichment), write and run Python code via Bash. Don't describe what you would do — execute it and report actual results. Use ToolUniverse tools to retrieve data, then Python (pandas, scipy, statsmodels, matplotlib) to analyze it.

Domain Reasoning

PTMs are context-dependent: same phosphorylation site can activate or inhibit depending on kinase and effectors. Always check: which enzyme, what functional consequence, in what cell context.

KEY PRINCIPLES

  1. Disambiguation first -- resolve to UniProt accession before iPTMnet calls
  2. iPTMnet is SOAP-style -- every call requires operation parameter
  3. Evidence-graded -- distinguish experimental (T1) from predicted (T4)
  4. English-first queries

Workflow

Phase 0: Protein Disambiguation → UniProt accession
Phase 1: PTM Site Inventory → iPTMnet_get_ptm_sites
Phase 2: Proteoform Analysis → iPTMnet_get_proteoforms
Phase 3: PTM-Dependent Interactions → iPTMnet_get_ptm_ppi
Phase 4: Functional Context → ProtVar_get_function at key sites
Phase 4b: Linear Motif Context → ELM_get_instances for SLiM overlap
Phase 4c: Experimental Data → MassIVE/ProteomeXchange
Phase 5: Synthesis & Report

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.
