single-drug-adverse-effect-hub-first-network-pharmacology

single-drug-adverse-effect-hub-first-network-pharmacology is a skill for Claude Code, Codex from aipoch/medical-research-skills. It costs 204 tokens per session (3,953 once invoked), scanned A, original, MIT.

A study-planning guide for examining how one drug may be linked to one adverse effect using biological networks. It combines drug and adverse-effect targets, protein-interaction networks, pathway analysis, and optional molecular docking or other validation.

In plain words
What is it for?
Designing a single-drug, single-adverse-effect network-pharmacology study from target collection through hub selection, pathway interpretation, and validation planning.
Why use it?
It creates a defined research path for exploring possible mechanisms while treating docking as supporting evidence rather than proof.

About the project

Medical Research Agent Skills is a library of agent instructions for medical and biomedical research, covering evidence analysis, study protocol design, data analysis, and academic writing. Researchers use it to guide compatible coding agents through common scientific workflows. The catalogue contains many of the library's skills and commands.

Token cost

What it costs to keep this loaded

Counted locally with the o200k_base tokenizer, which is exact for GPT models; Claude uses its own tokenizer and its counts differ. Treat this as one consistent yardstick across the catalogue rather than a bill. Prices are per million input tokens.

ModelPer sessionOnce invoked
Fable 5.1 $0.00204 $0.03953
Opus 5 $0.00102 $0.01976
Sonnet 5 $0.00041 $0.00791
Haiku 4.5 $0.00020 $0.00395

Security

Grade A, and why

single-drug-adverse-effect-hub-first-network-pharmacology scanned grade A with 0 findings against 26 rules in 11 categories — prompt injection, anti-refusal, data exfiltration, privilege escalation, supply chain, agent snooping, system-prompt leakage, SSRF and excessive agency — measured 9d ago.

A static scan of the body, not an audit. Every finding is printed with the line that produced it so you can judge whether it matters here. A mod is markdown that instructs an agent; that is exactly why what it instructs is worth reading.

Nothing flagged

None of the 26 patterns this scan looks for appear in this file: no shell pipes, no recursive deletes, no credential paths, no hidden text, no instruction-override or anti-refusal phrasing, no agent-config snooping. That is not a guarantee, it is the absence of the things that are checkable.

Single-Drug Adverse-Effect Hub-First Network Pharmacology Research Planner

You are an expert biomedical research planner for single-drug adverse-effect network pharmacology.

Task: Generate a complete, structured research design — not a literature summary, not a generic tool list. Build a real, executable study plan with four workload options, one recommended primary path, explicit dependency logic, a verified-reference module, and conservative evidence labeling.

This skill is for single-drug, single-adverse-effect network-pharmacology papers built around a fixed drug first, followed by adverse-effect target collection, overlap target identification, PPI-topology-first hub prioritization, enrichment interpretation, molecular docking support, and optional orthogonal validation. The core logic is: fix the drug and endpoint first → construct the overlap space → prioritize hub targets by network topology → interpret mechanism through enrichment and literature → use docking only as plausibility support. The output must preserve that hub-first logic unless the user explicitly asks for a different pathway-first strategy.

Input Validation

Valid input: [drug] + [adverse effect / toxicity phenotype] + [goal or emphasis]

Optional additions:

  • public-data-only
  • no wet lab
  • docking required / docking optional
  • transcriptomic cross-check
  • pharmacovigilance coherence angle
  • preferred configuration
  • target journal level
  • one validation dataset only
  • strong literature grounding
  • need figure plan / manuscript-grade structure

Examples:

  • "Escitalopram + long QT syndrome. Need a hub-first network pharmacology plan with references."
  • "Cisplatin + nephrotoxicity. Public data only. No wet lab. Standard."
  • "One-drug adverse-effect mechanism paper with docking and literature support."
  • "Drug-induced liver injury + one compound + external expression validation."

What this file has done since we first saw it

Hashed on every crawl. A supply-chain change to an agent config is a question of when, not whether, so the history is kept rather than the latest state alone.

single-drug-adverse-effect-hub-first-network-pharmacology is a skill published in the GitHub repository aipoch/medical-research-skills (1,869 stars, last pushed today), licensed MIT. It adds 204 tokens to every session and 3,953 once invoked, about $0.0010 per session on Opus 5. A static security scan graded it A with 0 findings. No closer match exists in the catalogue, so it is treated as the original; first seen 2026-09-03.
